How can I configure the application to send emails to folks who have abandoned there carts?

Currently there is not a way to do this as all of the shopping carts displayed may not have email information if the customer did not checkout and enter in that information.

You would have to do this manually.

You don't have to do this manually. You could use a third party service provider who has the system/software to handle this in an automated process. Sorry I can't recomend anyone, but just do a google search on reducing shopping cart abandonment, etc. . .
